I did a battery equalization last night. I shut off all the systems by throwing the main switch. All 12v power was off. I hit the buttons to start the equalization (pressing the setup and charge buttons at the same time) and the "AC in Fault Overtemp" light came on. I assume that is the indicator that the equalization is in progress.

This morning, I went out and checked the panel, and the "AC in Fault Overtemp" was still on. I pulled the shore power plug, unplugged the phone-type plugs on the inverter and then re-connected it all.

The charge light is on, indicating it is charging. However, the "AC in Fault Overtemp" is still on. Should it be on?

I did not turn on any 12 power, just to be safe.

When I do an equallization I do exactly what you done, but on my panel the fault light does not go on. What it does is the lights start going like in a circle and stay doing that for eight hours, then it turns off automaticly. Your amp lights will go up to about 16.

Have you checked the the reason why the fault light went on? On the manual it will give you trouble shooting guide as to what will cause something like what you are experiencing.
